All of this sounds a little on the shady side ..... Who is this "Shop" that originally "tuned" it ?

If I were you I would get the SHO returned to stock asap and then look into LMS or Unleashed for your tuning needs .
If there is a meth kit on it that is not operational , leave it that way until the car has a legitimate proven tune on it ....
Meth if properly installed , makes a hugh difference on the 3.5 EB

Agreed, the fact they stated it didn't make any power with the meth also sounds shady. I would check over the whole kit before I turned it on. But if they tuned it they should either have the stock tune or have it in a device like X4 or mycal.

These funny guys told me I could use my sct from my 5.0 on the SHO. All I need to do is let them wipe my sct tune haha. I knew soon as he said it didn't make power worth keeping the meth, that either A they can't tune for crap or B it wasn't right.

You can use your SCT device from your 5.0 BUT it needs to be uninstalled from the 5.0 and cleared by SCT

I find it kinda annoying that a single user can't tune at least two vehicles that they own wIth the same device .
You should only have to pay extra for the secondary tune files .

Ya meth on any car will add power. It reduces the intake temperature.

That would be why the guys running meth are about 1/2 second quicker in the 1/4.

OK guys jackpot...huuuuu.  car is not stock tune is on the car. Guy will be sending me the tuner for free he's a good guy for that! My issue is the car is technically I believe tuned to run with the meth..now the on and off switch under the dash is for the meth, but it just turns it off and on. I'm going to talk more with him later but it sounds to me that car may need to be ran with meth. I was told it ran 12.7 @106 with intake and tune..

He will be sending me a list of everything done. The turbos have also been upgraded but it hasn't been to the track since. The whole exhaust is stock from dp back.

Guys from my understanding from what he said when I spoke to him, is  it's something bored out on the inside of the turbos. So maybe not different turbos. He said he got them brand new from ford. Do you guys do bigger turbos like gt 30r's? Or is what he saying pretty much bigger turbos for the sho?

Maybe he meant new guts(internals), pretty sure that's how they upgrade them also.
