Yet another tuning question

Let me throw a for instance at ya. Say I have ATP turbos, catted down pipes, hot pipes, meth kit, and LMS tune on my 10' SHO. Now say I want to take it to the dealer for some sort of issue because it's still under warranty. If I shut off the meth could I go back to stock tune with the other mods when I drop it off at the dealer?  Will the car run right in stock tune with these mods or go bat **** crazy? If the dealer runs diagnostic only will that affect my tune?  I have a good relationship with my service guy at a local dealer and I know I won't have warranty issues unless the problem is one of the mods itself. I'm asking because I want to know what I should do if I will need the dealer the run diagnostic for a check engine light, for example.  Or should I just buy one of those 'Do Not Flash' covers and never let the dealer plug anything into my car with the listed mods?  Thanks.

For one thing, from what I've heard, you will have problems running a stock tune if you have a 3 Bar sensor.  I don't think running a diagnostic would hurt but I would have already done that myself.  The cover sounds like a good idea.

If you install all those parts it would be cheaper to buy a new motor if there's a problem instead of fighting the dealer.
It's about 25 hours (just had it done) to return to stock from the upgraded turbos, intake, hot pipes etc.
You'll be moving into the realm gotta pay to play if something goes wrong.
